What happens when you merge PDFs
Merging combines the page content of multiple PDFs into a single file in the sequence you specify. For simple documents the result is straightforward. For structured documents with internal features, there are specific behaviours worth knowing about before you start.
Bookmarks are not preserved. If your source PDFs have bookmark outlines (the navigation panel visible in Acrobat or Preview), these are not carried into the merged file. This is standard behaviour for browser-based merge tools. If navigation structure matters for the final document, you can add bookmarks manually in a PDF editor after merging.
Digital signatures are invalidated. A digital signature in a PDF is mathematically bound to the exact byte sequence of that specific document. Once the document is combined with other files, the byte sequence changes and the original signature no longer validates. If you need to demonstrate the authenticity of a signed document, keep the signed original and treat the merged file as an unsigned combined copy.
Footer page numbers do not update. If your source documents have page numbers printed in a footer ("Page 1 of 5" for example), those numbers are part of the page content, not metadata. After merging, a document originally labelled "Page 1 of 5" will still read "Page 1 of 5" even if it is now page 17 of a 40-page merged document. Update footers in the source application before converting to PDF if consistent page numbering matters.
Adobe Acrobat's merge preserves bookmarks by default and offers options to map page labels across source files. For documents where internal navigation matters, that additional control is useful. For documents being combined purely to send as a single attachment, the output is equivalent.
